It'd be best to take it to a tech and get a proper set-up done on it. Btw, even with a properly cut nut, you're never going to have it perfect intonation all the way up and down the fretboard without some kind of special nut (Earvana, Feiton, etc). One, I'm not sure if the nut slots are deep enough to handle the mediums, and I'm not sure how to tell? The wound strings look like they could stand to be deeper? They tune up ok and there isn't any slippage.
